The data repository is where all data is saved in the program, not under Program Files.  Go to the Settings menu, and click on Set Data Repository Location and you will see a current directory listed.  That location is where all of the data is located.  Backup this location in order to migrate the software to a new machine, or to protect it against data loss.  The repository should contain all of the folders below, but the main folders for migration are the DB, Returns, Ack, and Batch.  Move those folders and you will be able to migrate the database to a new machine without any issues.

Quarterly Express Plus Migration Video

After you have copied the original data, you can install the Quarterly Express Plus software to the new machine using the link on the Networking page.

Once you have this data copied to a network drive, or thumb drive, you can now migrate it to the new machine.  Either put it in the same path as the current directory on the new machine, or change the path by clicking on the button in the Set Data Repository Location dialog.  Keep in mind that you must point to the main Quarterly Express Plus folder, and not the DB folder.
